We have an outsourced project, and some php extensions were giving error on their one of the server that 100+ sites were working on, so we opened a ticket to cpanel and they replied "Your server is cloudinux with centos kernel, both are mismatching" and when we checked, cpanel team was correct.

I wondered how those sites were working with different OS and different kernel? what do you say?

Cloudlinux is based on CentOS I think, who installed Cloudlinux for you? your host? You should check that with them or you can open a support ticket at Cloudlinux.com

As the project is outsourced to us, so not sure from where the client get this installed, might be because the centos kernel is free so he installed it.

Yes CentOS is free but Cloudlinux is not so you might want to check with Cloudlinux team what is going on.
