As Google hasn't been updating PR for about a year it has become difficult to assess the quality of site from the first glance. What to you take into consideration usually? What software do you use for this (free ones are more interesting for me)?

To be honest when I first started I used all free tools, but it caused me a ton of headaches. SEMrush is a beast whent it comes to analyzing websites.
In all actuality, what did PR tell you about a site? That it had a high PR and to obtain PR you need what? High quality links, quality content, and social media.
All of the aspects that determined PR in the past are still going to be ranking factors. Just in a different way. There are free tools to analyze everything. Keywords, competitors, and niches. youre just not going to find the whole package for free.
Small Seo Tools is a good place to start if you want to find almost everything you need for free. Not near as powerful as the paid tools but still very valuable.
