Is there any Graphics designing tool that can be use to render Sea Floor Maps in 3D and 2D?

We are planning to develop a software that will provide graphical representation of the seabed when given the appropriate charts and data collected. The problem is that we don't know what tools is suitable for rendering graphical map representations for sea floor maps. The goal is to produce a 3D and 2D graphical environment that may animate and the data is an input from world data charts.
There are many tools for graphic rendering like AutoDesk or AutoCAD, Maya and may more. But, is there a tool like these that will accept a feed of data from an input of a separate program?

Echo sounders aboard ships have components called transducers that both transmit and receive sound waves. Echo sounding is the key method scientists use to map the seafloor today. We also use AutoCAD, in 2D 3D drafting.
