What are the best ways to check my current version of MySQL on my cPanel server and upgrade it or reinstall it? I have root access but I am not sure what commands do I need to use for this task?

You have to go into the section applications of WHM, and you will find the section MySQL upgrade.
You will be able to choose between MySQL and MariaDB and to change the current version directly from WHM

You can go with above suggestions but there will be a small down time and you should check your websites are working after the upgrade. Go with the latest available version of mysql(mariadb). Also take a mysql backup of your vps customers before the upgrade for a safety.

I feel upgrading MySql in WHM is easier, once logged in please select softwares. In softwares menu you will see MySQL/MariaDB Upgrade, select the upgrade process and follow the instructions.

what's the main reason for upgrading mysql beside up to date. Normally we try not to touch main production server unless there is bug or security issues.
