Hello,

what is the main difference between lets encrypt ssl, cpanel ssl and rapidshare ssl?

They all use the same technology.
Cpanel SSL is auto-issued, Lets encrypt the user can issue on demand.
Rapidshare and other premium SSL are purchased, and can provide support/warrenty.
You can also purchase EV SSL from premium providers, which is not available with cpanel and lets encrypt.

at the end of the day, they all encrypt the same way

So cloudflare uses same technology, but it's issues by them. They also have different types, you want to make sure to use their "full" or "origin" SSL to make sure the whole length of the communication is encrypted.

Generally speaking I would recommend let's encrypt as it gives the user the ability to issue on demand, and the new addition of wildcard SSL.

For e-commerce sites it's generally accepted to have a premium SSL (ideally one with EV) as this gives a sense of trust to the end consumer.
