It requires skills to remove malwares or viruses if your websites or web systems are infected. I think no tool can handle tasks to remove malwares or viruses completely.

There are various plugins are available and ClamAV is one of them.
You can install this plugin in WHM and it will detect Malware, Trojans and virus. This will scan emails and home directory.
You can check the ClamAV installation guide from Google.
