Do 404 pages affect Google rankings?

I don't think so 404 error is a big issue. There is no harm of this. If it is occur in webmaster then set it to the relevant pages.

When I checked in Google webmaster tool for one of my sites, I found 500 errors (404), they are pages I deleted or moved to a new category

So, what should I do? and do they affect Google rankings if I don't fix them?
Yes, Those may have bad effect on your website ranking. SO, you need to remove those urls or if can redirected then do some redirections also.

For rank up page on google this bug is not effective , if you don't remove this bug from your website then it will be more problematic to rank up your site on google or other search engines. So this is not healthy things for a website.

You should remove those errors as there is negative impact of it on the ranking. There are tools or plugins available which used to replace those 400 error with the appropriate URL or it takes the corrective action against that URL. Please take the action soon.
